I want to secure both https://domain.com and https://www.domain.com with my certificate.

Only a GlobalSign ExtendedSSL will allow you to do this with a single certificate. To fix this problem you would need a different certificate issued to just domain.com.  If this is to be installed on the same server as www.domain.com then you would also require a unique IP address for the new certificate.
